If you don't want mex, here is what I propose:

fid = fopen('myfile.bin','w');
tic
n = cellfun('prodofsize', C);
stop = cumsum(n);
start = [0 stop]+1;
a = zeros([1, stop(end)], class(C{1}));
for i=1:N
a(start(i):stop(i)) = C{i}(:);
end;
fwrite(fid,a);
toc
fclose(fid);

It's about 100 faster than the for-loop with your test.
