can Simulink and matlab run at the same time?

i simulate 5dof manipulator in simulink,but in simulink, i can't show the trajectory of the end-effector when simulation...i can show it in matlab,but i don't know how to simulink and matlab run at the same time so that the action of manipulator and the trajectory of end effector synchronize...
help me please!!!
