phase shift between harmonics in two signals

Hello,

I have next problem. There are two signals: the original one and the signal which is a system's response on the first one. In a simple case I use a combination (sum) of sine waves with different frequencies as the original signal. Output signal will be a sum of multiple sine waves with the same frequencies; however, on each frequency it will have different phase shift. How can I determine phase shift for each frequency?
