Use mat file or MySQL

I am building a program that pulls images images over and will eventually load some of the header data into a MySQL database. At the start of the program I store parts of the header file into a tempData.mat file mainly because it is easy to use and the data in there will be destroyed after the load is complete. However, I started wondering if it would be better or faster to store the header info in a tempData table in MySQL and take advantage of the indexing capabilities?

Is one better than the other?
