I dont see any problem doing this kind of computation. I tried something
of this kind:

eps = Interpolation[ data ]

NDSolve[ {f'[t] == Exp[t/tau] eps[t] , f[0] == 0},
f[t], Prepend[eps[[1]], t ],
MaxSteps -> 5000]

and I didn't have any problem !

If this does not help, try to give a more precise definition of the
problem.
